It is possible to drive from NYC to Philadelphia toll free, although it does involve driving across Manhattan (unless, of course, you're already in Manhattan).

From Queens or Brooklyn, I've found the safest bet is to listen to the traffic reports on the radio, take whichever of the East River crossings have the least traffic, and then make your way to the Holland or Lincoln tunnel (the Holland makes for a bit shorter trip).

Once in New Jersey, take US-1 South all the way down to Lawrenceville, and then grap I-95 South over the bridge into PA. About 15 minutes later you'll start hitting the Philadelphia exits.

(Unfortunately, I haven't figured out toll-free a way back into NYC... yet.)
